If bussing it, take bus number 80, 82 toward Birzebbugia or 85 toward Marsaxlokk), all from Valletta Bus Terminus, and get off at the "Dalam" stop just a klick (that is a km or .6 mile for you civilians) or so before Birzebbuggia. If driving, there is a large unmarked car park (parking lot Yanks) just north of the museum, so I assume you can park there. It was empty the day we were there.
Ghar Dalam is an interesting site, but the cave has no prehistoric bones as advertised on their website and only a couple stalactites or stalagmites. The museum is small with many fragments of prehistoric elephant and rhino bones as well as some historic displays. Plan on spending 15 minutes in the cave (it is a five minute walk down several flights of stairs) and another 15 in the museum unless you like dark, damp places and small bones.

If you happen to be in the area, it might be worth a visit (€5/adults, €3.50 seniors), but I would not make a special trip there if you have a reasonably long journey.
The cave itself measures 144 meters according to postings, but you are only allowed a little more than halfway down the path and there is not much to see, honestly, except the initials ("GD" above) of a 19th Century explorer.
The nearby fishing village of Marsaxlokk makes a nice stop for lunch or dinner and the harbor is full of typical, colorful Maltese fishing boats, making for a splendid view. If you are headed to Marsaxlokk, then Ghar Dalam might be worth a stop.
